In X or in the console?
If this external app is wmkeyboard: I couldn't create a correct hebrew
keymap for it. It seems it only keeps the lower byte of each key.
As for your question: if my guess is correct than what you have changed is
that you set LANG or LC_CTYPE to "he", and thus the old mapping produces
"illegal" characters.
