[Disclaimer: I don't have ISDN here, but I know it from Germany]
It makes a lot of sense that they charge by Tel. number (the MSN you use
for outgoing calls) since that is what shows up in the bill. ISDN
basically gives you two communication lines to the Bezeq network and you
have to tell "as whom" you make each call (though the phone exchange will
assume some default if you don't tell or tell the wrong number).
If you dial out from your ISDN card from one number and then add the
second dialup for the multilink dialing from another number (all this is
after all settable in Linux) then Bezeq will see that two different
numbers use the flat rate.
OTOH they probably don't notice when you use the flat rate with both lines
at the same time (with the same outgoing MSN) and probably this is a Bezeq
bug :-) (After all ISPs also charge for concurrent use of their flat
rate).
