Did you upgrade pppd to pppd-2.4.0 as linux/Documentation/Changes says?
If not, go through this file -- maybe there are some other things you'd
have to upgrade as well.

Can you give more information? What programs exactly are you trying to
run? Does the time depend on the program? Is your hard drive active all
the time during the loading (could be a total lack of RAM)?
Is there any CPU load during the applications loading, or do they
simply begin loading, silently lock up and then release after few
minutes?

The last, as I remember could be a problem with name resolving (can you
ping your own hostname?). Or maybe with EsounD.
