Well, you have run xmodmap more than once and have discovered a 
limitation in it ...

Try:
	xmodmap -e "keycode  64 = Alt_L Meta_L"
	xmodmap -e "keycode 113 = Alt_R Meta_R"

between the runs.

You can also uncomment the above lines in the Xmodmap, but in this case the
Scroll Lock will stop working. The idea was to use Alt_L or Alt_R to produce
one Hebrew char. and the Scroll Lock to lock the keyboard in Hebrew mode.

I am using xdm and I have defined the resources to terminate the X server 
on the session exit(the X server grows larger over time and its a good 
idea to restart it at the end of the day or whatever). The xmodmap is 
run only once in the .xsession so that the current setup works OK for me.

Maybe somebody has a more elegant solution to the above.
