This has nothing to do with the xmodmap itself. Its only purpose is to 
change the keyboard layout to the correct one. Even without it you should 
be able to enter Hebrew, only it won't be in correct positions, for 
example ALT/` will produce Aleph and so on.

Read the part about the shells setup in HOWTO, I expect that you are 
running the xterm with a Hebrew font. To isolate problems with the shell 
get into vi (hope that you have one which allows 8bit char) and try to 
enter Hebrew.
