FTP is based on TCP (rather than UDP), so theoretically, it should
promise 100%. The only problem I can see (except for defects in the
original files), is that something hanged up in the middle. Some
FTP clients create files with the final size even before completing
the import. In these cases, you can see (at the end of the files)
many zeroes (NULL characters). Try to check the "tail" of the
defected files.

Another potential problem, is that the transfer was done in ASCII
mode. To set the mode to binary, write "binary" or just "bin"
before the "get". I don't believe that this was YOUR problem, since
you said that the problems were only in 50% of the files.
