First of all, I assume you mean using a proxt service to ACCESS SERVICES in
the internet, and not to connect to the net.
Second, you can't tell linux you use a proxy, but you tell a specific app
you use a proxy. How to do this varies from app to app.
Netscape can do ftp, as you might know (just enter
ftp://username@hostname/directory/ as the URL). If you don't want to use
netscape for ftp, you should check the documentation of your favorite ftp
app for proxy support. Some support it while others don't.

Proxy AFAIK, only supports ftp, http, and gopher (the two latter, you use
netscape for), and security and wais, which I suspect that do not concern
you.
For other stuff such as telnet, proxy is unavailable and you need a direct
connection, or to connect through a third host (see your ISP for details on
firewalls/telnet computers it runs).

Since mail only gets to ~/nsmail when you press the Get Msg button in
netscape, it isn't very useful to config mailcheck to check that directory.
What you should do is configure mailcheck to directly check your mail server
for new mail (see your netscape mail configuration for details about your
mail system).
